The new season follows protagonist Kiyotaka Ayanokoji and his classmates as they enter their second year at the Tokyo Metropolitan Advanced Nurturing High School. While they have survived their first year, the difficulty level has reset with the arrival of a competitive new freshman class.

The primary conflict revolves around a complex special exam that pairs second-year students with first-years. The tension is high, as second-year students face immediate expulsion if their pair fails to meet specific academic benchmarks. Furthermore, the plot deepens with the confirmation that a student from the White Room, the mysterious facility where Ayanokoji was raised, has successfully enrolled as a first-year.

This hidden antagonist's sole mission is to orchestrate Ayanokoji’s removal from the school, turning the academic competition into a dangerous game of cat and mouse.

In an unusual move for the franchise, the premiere featured a 90-minute special that covered the first four episodes of the season in a single block. Following this extended opening, the series has settled into a standard weekly release.
